I don't have a problem with the rules as written. Had you taken four - or six - hits from the original stonk, by not retreating the extra hit would have confirmed the loss of a section. I'm not sure either machine gun would be able to sight while the flamethrower was being used. And the 50mm gun was replaced by the flamethrower, so the co-ax is out anyway.

The design was intended to show the inflexibility of a section- rather than team-based platoon organisation. Having additional unused dice in this situation was intended, given that basic premise.

More than one leader per group seems like an awful lot. I'd suggest that is too many, though I don't have a great deal of experience.

One stand = a section/squad of infantry, or 2-3 vehicles. Infantry only ever operate as platoons though.
There is a Battlegroup section in the rules to allow multiple battalions.
I'm sure I've seen 6mm in use.

For most buildings this would initiate close combat. Maybe if the defenders had specified that they weren't at the windows/doors I'd discount the hard cover, but not otherwise.
